Do I model the proposed building with the installed CHP and then the baseline with purchased gas and electricity?

I believe you're on the right path. The Proposed Building would have your agreed upon price with the local utility rate (with supporting documentation), and model purchased heat only gas/elec for the Baseline Building. per Appendix G. So you will still need to model base-case cooling gas/elec per whatever 90.1 App-G system is required for baseline building.
