What criteria do you use to size plants for your baseline system? Do you let Trace 700 automatically size the plant by leaving it blank? do you use the same tonnage and MBH based off the proposed building?

Baseline is solely depends upon the load calculation(both heating and cooling) from the Trane Trace. It has nothing to do with proposed case.
You have to input
1) Plant size from load calculation,
2) Minimum efficiency from Table 6.8.1.
3) System selection from table -G3.1.1.A

You need to oversize the equipment as well (by 15% for cooling and 25% for heating).
